If you have a buddy who's a mechanic at the dealer or a body shop ask him to print off the instructions/how-to steps from their data base! It's worked for me if I couldn't find a write up! 👍

Also just make sure you've got the front pieces of your freedom top on squarely! That could stop the door from shutting properly
If you trim the fenders to flat flares, you can clear 35's basically...you'll also wanna trim your pinch seam too
I don't know what that is but damn it sounds nasty...is your clutch slipping at all? Does it feel any different than normal while driving?
I think a stage 2 should be just fine. If you do any towing at all, that's what I'd recommend. Just a little more bite than factory so you don't burn the clutch up going through town with a trailer....
