Coilover Rear Ride Adj and Axle alignment

Hello All,
I am enjoying my Evo bolt on coilovers. Big improvement for high speed desert type driving and it has good on road manners. For speed I like to have a little extra up travel. For daily driving I like to keep it low (seems to drive best at 2.5" of lift). The nice thing about the coilover is the ease of adjusting this.

To avoid messing up my caster I set the front to 3" and leave it alone. I'm only adjusting the rear. But my question is I throw my front to rear axle alignment off every time I make the 1" height adjustment? It is significant enough to worry about? When last aligned they told me the 4 wheel laser alignment machine takes readings off the rear. I assume that means the rear give input as to where they put the front. Am I way off?
