mopar makes a touch up paint if it really bothers you.

Like Swampdog said, sharpie will fix it up. Won't look perfect, but honestly who cares!

Mine has scrapes all over it but not that large. My plan was to wait until it was a lot worse and repaint the entire thing. Looking for more durable options though like maybe bed liner. Just not sure how well it would stick. I'm a long way from actually worrying about it so I haven't thought much beyond that.

Mopar sells a touch up paint. It hides the my scratches pretty good

This is what I use on my black non painted top and it works great!!
Cheap ($7) at any welding supply house.

Anything will "stick" to fiberglass when the correct material is used for preparation. Just like with aluminum.

Just get a mopar touch up pen. Paint code is PXF
