I currently have a 4” lift on my 06 Jeep Wrangler Rubicon and I want to drop it to a 2” lift. Beside the shocks and springs I believe I only have to change out the pitman arm. Am I correct in my thinking? Will it mess up my alignment at all? I have adjustable front control arms, will they also need to be adjusted once I change out the shocks and springs? Thanks

Yes on the control arms if you want it perfect. If the steering is the inverted Y set up then yes it needs aligned. It would push the tires apart at the front as you go lower.
