issues after axle swap

i swapped a front and rear rubicon axle (2015-2016) in to my 2012 JKU. i made the rookie mistake of putting the jeep in gear before i flashed the computer with my flashcal. now the jeep is stuck in limp mode. took it to the dealer ship and they said they cant change the gear ratio. but i had them reset all codes i flashed the jeep without moving it but i still get put in limp mode. the dealer is trying to tell me i have internal transmission issues (p0733, p0734.) they also are telling my my trans fluid smells burnt. i have since found that the trans fluid doesn't smell burnt (confirmed by a different mechanic). the jeep will also drive some what normal with one rear wheel speed sensor unplugged (doesn't matter right or left) but the shifts a harsh. i am really not sure how to proceed.
 
Seems to me all that should have happened is your speedometer would be off. Your jeep doesn’t know what axles are there unless the tone rings are different?
 
Your doing something wrong during the flash process, you should be able to clear the codes and re flash the correct gear set. Did you buy the flashcal new or from someone else?
 
It sounds like you’ve got a couple issues going on. The gear ratio change will immediately throw it in limp mode. You need to get an AEV pro cal or trail dash to reprogram it, solve that problem and then move on to the trans to see if there is an issue there
 
@Bear_JT I have pulled the pan and changed the fluid at 60k currently sitting at 87k.
@JKbrick the rear tone rings at 52 teeth i got mopar brand from amazon i can post a link if needed but they are the stock replacements.
@MericaMade i bought it new from amazon
@wjtstudios I only go into limp mode once i hit 3rd gear. there is very harsh shift then it goes into limp mode. is there one you recommend over the other, AEV or trail dash? since it is not immediately going into limp mode does that mean something else is wrong?

I will order that today. with the wheel speed sensor un plugged it still shifts very hard into third but wont go into limp mode. I am hoping i am giving enough information. I am very ok at the mechanic side of things but i am not good at all with computers.

one of sensors is new one is form the stock axles. I am not sure what you man by set the tone rings. The tone rings were on the axle when i bought them. here is the link to the axle shafts i bought. https://www.amazon.com/gp/product/B00EYTRI6M/ref=ppx_yo_dt_b_asin_title_o05_s00?ie=UTF8&psc=1

I counted the teeth and there are 52.

Is there something i should do to mount the tone rings?

The dealer told me code p0733 means i need a new solenoid or a new valve body, but the code also states incorrect gear and did just swap gears.
 
What axles did you put in? Are both the same gear size?
I got Dana 44 front and rear from a wrecked 2015-2016 rubicon. it had 4.11 on the ring gear. The front and rear both have 4.11 on the ring (I confirmed by pulling diff cover). The front axle tube was bent bad so i had shop but the locker in a j8 housing.

Does the flashcal have a option for 4.11? Also has the flashcal been updated recently?
 
The flash cal was updated just before i used it. It doesn't have the option for 4.11 but I got a jscan and that had the option for 4.11.
Is the flash cal set back to factory? And I know with the Jscan its a two part process. Did you do the reset on the Jscan?
 
They don’t make 4.11 for the JK. 4.10 they do. That’s probably your issue.
Im gonna have to take your word for it but I have seen three separate ring rears from what i was told stock jeep rubicons with 4.11 stamped on the ring gear. It is possible i am looking at the wrong spot or that these are after market. But i did have to order a new front locker from Fb market place and even that came with 4.11 stamped on it. So I am not really sure I can post a picture of them later. But Should i consider getting new gears? or is it that i am being dumb and they are really 4.10 and i should program the computer that way?

@MericaMade I did reset it to factory with both flash cal and the jscan.

Either way i did program 4.10 and still the jeep would go into limp mode. But I can try that again after reseting to stock. clearing ECU i will then flash the computer to 4.1
 
With Jscan after you flash for gears there is a prompt that says you need to initialize another setting. I cant remember what and missed it the first time I re-geared to 5.13s and the Jeep went into limp mode once it hit 3rd. I cleared all the DTC's, re flashed to 5.13s, cycled the ignition to run again, and ran the initializing option in Jscan, after that all was fine.

LOL... Overlander for the win. I'm sure you will get it figured out, stick with it.
