Manual trans whine

Caught the Bug
2013 JK, manual transmission, 156k miles. Clutch and parts replaced 2000 miles ago. Jeep shifts and rides great, just an incessant “whine” coming from the area around the bell housing. Happens only under acceleration in 1-4th. Goes away at low RPM or when in 5th or 6th and cruising. New front driveshaft. Problem existed before the clutch and driveshaft were replaced. Someone mentioned it may be something related to the transfer case/input/output shafts. I’m not really well versed on the actual mechanism of the transfer case, so I can’t comment. Sound doesn’t exist at idle whether in or out of gear. Sounds almost like a supercharger spooling up..lol.
 
It audibly drops off because the RPMs drop off. Some people mentioned a throw out bearing, but that was replaced when the clutch was replaced, and it existed both before and after the clutch job. I’ve had throw out issues before. This sound is not that.
 
Have you re-geared? A lot of times, a whine that you think is coming from the transmission is actually coming from the rear axle and based on what you've been saying, it could be a problem for you there.

Haven’t re-geared. Still have the 3.73 in there. Is there a way to verify this? Or do I have to pull the diff cover and inspect it? Would there be broken gears? What causes the noise if it comes from there?

Being that this is a JK, I would start by removing your front shaft and see if the sound is still there when driving. If not, do the opposite - pull the rear shaft, drive around in FWD and see if the noise is gone. If so, might be something like a pinion bearing going bad.
